EMBO practical course on Practical Integrative Structural Biology

Characterizing the structure of macromolecular complexes is crucial for understanding their function. For many complexes, however, solving their structure using a single structural biology technique is very challenging. Integrative structural biology combines different experimental techniques with computational modeling to build structural models of such challenging complexes.

Application of integrative structural biology requires an in-depth understanding of both different experimental approaches and computational modeling. To provide advanced training in such a highly interdisciplinary skill set, this EMBO Practical Course will teach how to interpret data from major structural biology techniques and how to integrate this data using computational methods. The course location at the Hamburg Unit of the European Molecular Biology Laboratory and the Center for Structural Systems Biology on the DESY campus will provide on-site synchrotron SAXS and MX beamlines for training. Hands-on practicals will use a well-studied model system, for which data from all main structural biology techniques are available.

NGSchool2019: Machine Learning for Biomedicine

Advances in biological and medical technologies drive continuous generation of large amounts of biomedical Big Data. European Nucleotide Archive stores 260 million sequences comprising 339 trillion nucleotidesThis will double in less than 3 years if the current rate of growth is sustained! Given the exponential progress in sequencing technology the increase will only get steeper, entailing an intensified demand for experts in NGS data analysis. Big Data requires applying new solution to leverage its potential. Machine Learning (ML) is the answer to the increased complexity of research problems in science, industry and in everyday life. It is our conviction that knowledge of the ML techniques is a crucial skill every data scientist should acquire throughout their training.

For above reasons, #NGSchool2019: Machine Learning for Biomedicine will be focused on Machine Learning (ML) and its application in Bioinformatics & NGS Data Analysis as well as personalised medicine. We will cover the following subjects:

  • Introduction to Linux, programming (R and Python) and statistics

  • Tools for efficient and reproducible research

  • Modern  and  libraries/packages for biomedical data science

  • Deep learning in long read sequencing data analysis

  • Statistical and probabilistic analysis of biomedical data

  • Integration of genomics data using ML for understanding gene regulation in its three dimensional context

  • Quality control and typical mistakes of a beginner ML user

MedCoast conference: Presentation/hands-on session

The MEDCOAST congress in Marmaris (Turkey) is the fourteenth event of the biennial series that was started in 1993 for contributing to coastal and marine sciences, engineering, management and conservation particularly in the Mediterranean and the Black Sea.  Since the first event in 1993 (Antalya, Turkey), the MEDCOAST congress series have travelled around the Mediterranean and the Black Sea coasts, visiting Taragona (Spain), Qawra (Malta), Antalya (Turkey), Hammamet (Tunisia), Ravenna (Italy), Kusadasi (Turkey), Alexandria (Egypt), Sochi (Russia), Rhodes (Greece), Marmaris (Turkey) Varna (Bulgaria) and Mellieha (Malta).  The congress has been regularly organized in every odd numbered year, in the months of either October or November. 

Target audience: coastal authorities, end users and researchers from any country.

Advanced Gromacs, HADDOCK and PMX workshop

The worshop will introduce HADDOCK, (High Ambiguity Driven protein-protein DOCKing) which is an information-driven flexible docking approach for the modeling of biomolecular complexes, and PMX which is a service for users who need to do free energy calculations. PMX utilizes the Gromacs classical molecular dynamics simulation engine to perform calculations at the background. The workshop also covers advanced usage of Gromacs itself in particular on HPC environment.

Lecture and HADDOCK tutorial as part of the CECAM BImMS 2019 meeting

The school is co-organized with the COST Action MuTaLig. The COST action will support 30 selected applicants to partially cover their travel and living expenses. The selection of the COST supported trainees will be carried out by the a Scientific Commission composed by four members of the COST Action, involved in computational research activities. The grant will be sent only after following the training school, according to the rules of the COST Vademecum (Part B).

Summer School on managing scientific data from analysis to long term archiving

From 23-27 September 2019, EUDAT CDI and PRACE are organising a Summer School on "Managing scientific data from analysis to long term archiving". Taking place in the beautiful location of the International Centre for Theoretical Physics (ICTP) of Trieste (Italy), the school aims to build the foundational skills for managing and processing data within complex research environments. Starting from real use cases, the school will focus on all the steps part of a typical research data lifecycle (data discovery; data processing; data analysis; data preservation and publishing) combining frontal lessons with hands-on sessions.

 

Introduction to Jupyter and Open Science - Training

EGI Notebooks is a new service from the EGI e-infrastructure collaboration, providing a user-friendly and highly flexible Jupyter-based web environment for researchers to develop and execute data analysis and visualisation ‘notebooks’. Notebooks can contain programming codes in various languages, HTML scripts, dynamic visualization and equations as well as images and explanatory text to provide guidance and context for the data analysis. Through notebooks users can easily share concepts, ideas and working applications, capturing the full analytical methodology, connections to data and descriptive text to interpret those data. With the Binder ‘extension’ of Jupyter one can turn a Github repository with Jupyter notebooks into an executable environment, making code, visualisation and documentation immediately reproducible and reusable by anyone, anywhere. Jupyter and Binder are becoming pillars for Open Science. 

SOSC 2019: Third International School on Open Science School

BI/EMBL Hinxton - Structural Bioinformatics course

Structural biology, determining the three-dimensional shapes of biomacromolecules and their complexes, can tell us a lot about how these molecules function and the roles they play within a cell. Bioinformatics data derived from structure determination experiments enables life-science researchers to address a wide variety of questions. For example, it aids the understanding of how mutations in a gene might alter a protein’s shape, disrupt a catalytic site, or alter the binding affinity of a pharmaceutical compound.

This course explores bioinformatics data resources and tools for the interpretation and exploitation of biomacromolecular structures. It will focus on how best to analyse available structural data to gain useful information given specific research contexts. The course content will investigate the impact of genetic variation on structure, predicting protein structure and function, and exploring interactions with other macromolecules as well as with low-MW compounds. Participants will also have an opportunity to explore protein docking using HADDOCK
